designing around a different voltage isn't that difficult I don't think. I built an N64 backup unit (thanks to www.pro.com.ru) that used 5V and the N64 uses 3.3volts. It involved using buffers.

You said you recommend designing it so it can be programmed via parallel cable - I don't know how this is possible with flash memory without using a lot more hardware. For sram I understand it can be done more easily, but i'm not certain on that subject.
