It's not at all unusual for a printer cable to arc when attempting to connect while the devices are switched on. For this reason you must not connect or disconnect the
parallel port with the system powered up.
As for the interference you'll have to be a bit more specific.

I thought they'd say somehing like that. What do you think? What if I cut off the outer casing of the plug of the parrallel lead? Would that stop the problem? or are some of the pins connected to the same line? and if I did that would it cause problems with the printer/scanner?

Open the case and make sure that ground wire is connected! This is something that cheapo computer builders sometimes leave off, and as you've noticed it can be hazardous.
