I'm having a little trouble understanding what you're trying to say...but, It's very unlikely that the capacitor is causing your problem.

My first guess would be the power supply, but if you have tested it with a power supply that works in another system then that should be OK.
You must use an external power supply with these systems or you will get the error you described.

There are a couple of components on the board that handle the limiting and regulating the 5V power coming in. There is a diode that enforces the proper polarity and a voltage regulator. What you need to do is get a meter and measure the voltage coming in, see if gets through the diode and the regulator. You can measure the ripple on the capacitor just to be sure but I doubt this is the problem. Also check the power wires going to the floppy power connector, one of them may have pulled loose.
