Well, if Yoshi's Island only performs the 50/60 Hz check at the beginning you could try adding the 50/60 Hz switch, "boot up" the game in 50 Hz and then switch to 60 Hz after the game has started. SNESTool only has found one location with a 50/60 Hz check in the ROM-Image, so you could give it a try.
